Collaborative Cross strains are genotyped annually using the MiniMUGA genotyping array to confirm identity based on comparison to the consensus genotypes of the full set of common ancestors alive in 2020-2021. Incipient Recombinant Inbred strain from the Collaborative Cross population. This strain is derived from 8 inbred founders: A/J, C57BL/6J, 129S1/SvImJ, NOD/ShiLtJ, NZO/HlLtJ, CAST/EiJ, PWK/PhJ, and WSB/EiJ. The genome of this strain is not fully replicable because 17.0% is segregating for the founder strains. Note that MiniMUGA may fail to detect additional small regions of residual heterozygosity. CC strains are maintained as live colonies at UNC and GQC is updated approximately every 18 months. This GQC report is based on the MiniMUGA G3 2024 pipeline (PMCID: PMC11457065) using 21 samples genotyped in 2024.
